The opening 10 minutes saw both sides trying to work each other out, but neither team created any clear chances.
Romelle Donovan and Ben Krauhaus looked lively on either side of the pitch for the west Londoners, whilst Benjamin Arthur, Josh Stephenson and Conor McManus were strong at the back and stifled the Clarets' attack.
On 12 minutes, it was the home side who had the first glance at a goal. Aaron Ramsey picked up the ball and drilled his shot just wide of Reggie Rose's post from the edge of the box.
Donovan then had a similar effort five minutes later, before Vonnte Williams flashed a dangerous cross from the right that just evaded Iwan Morgan's run into the six-yard box.
Just before the 20-minute mark, Krauhaus's half-volley looked destined for the bottom corner but was blocked somewhat unknowingly by the face of Alex Healy-Byrne as the game began to come alive.
Neil MacFarlane's side found themselves behind on 27 minutes as Mike Tresor, also a member of Burnley's first team, got free down the left and cut the ball back to Julien Vetro at the back post who managed to squeeze the ball under a diving Rose in the Brentford net.
McManus did well to block Ramsey's effort as the Lancashire side searched for a quick second, but Brentford reacted well and almost levelled on the stroke of half-time. Morgan turned and struck from close range but his effort could not make it through a number of Burnley bodies as the hosts went into the break ahead.
There was a chance for both sides within the first 60 seconds of the restart, Holland switched to left wing-back and had an effort blocked in the box, before Burnley went down the other end and Tresor fired wide.
Clarets' keeper Jon Vilar Robinson took a few risks with his feet and played himself into trouble on 52 minutes. He scuffed his clearance straight to Donovan who drove into the box and looked to curl one into the corner, but the Burnley goalkeeper got back across to make a strong save.
Brentford's start to the second period deserved an equaliser, and they found one on 56 minutes as Rose registered an assist for the Bees. His launched clearance was met by a determined Holland who burst through one-on-one and calmly slotted home to level the game.
Momentum had shifted and Riley Owen had a good chance to take the lead for the away side after an excellent move down the left, but Noah Adekoya made an important intervention.
Seconds later and the comeback was completed; Holland found some space in the box after a mazy run from Donovan, took an excellent first touch and fired home through the bodies to double his tally for the day and earn MacFarlane's side the advantage.
The home side made a handful of changes to try and get back into the game but it was the west Londoners who looked more likely to score, Donovan lifting an audacious effort inches over the bar with just over 10 minutes to go.
Holland was presented with the opportunity to complete his hat-trick late on when McManus was brought down in the box and the referee pointed to the spot. It wasn't to be though, as Vilar Robinson made an excellent save down to his right.
Burnley had one last chance at the death with an in-swinging corner, but Rose did brilliantly to command his area and claim the ball.
Brentford U21s are next in action away at Welling United on Tuesday night in the quarter-final of the London Senior Cup.

Brentford B head coach Neil MacFarlane reacted to his side's 2-1 victory against Burnley U21s in the PDL.
"They keep coming up with the answers," said MacFarlane.
"I'm really proud of the group over the last six months in general, they've been sensational.
"Burnley are a strong side and it was a brilliant game of football. The boys really committed to the performance in the second half and were magnificent"
Brentford U21s captain Ethan Brierley was pleased with the team's performance at Turf Moor.
"It was a tough game and in times in the first half we had to sit in." said the midfielder.
"In the second half we came out really well and we could've scored a few more goals.
"We've got to keep going. There's five more league games left and we need to win them.
